It has been a dock for trade ships coming from China and other countries from around the 10th century. During the Spanish colonial period, the place has prospered as a port of for galleon trade. Also, at that time, it was established as the capital of Mindoro in 1574.

Due to its extensive biodiversity and invaluable ecosystems, there was a concern raised about the preservation of the waters of Puerto Galera and it was declared a Biosphere Reserve of UNESCO as an effort. However, because of the boom in tourism the place has received throughout the years, pollution has become a major problem.
